Tony has no illusions about HYDRA and what they do; he doesn't believe they're doing the right thing, nor does he condone their actions, but he just can't bring himself to protest. His loyalty to the organization is basically unconditional, because as he explained to his direct superior once 'I don't have anything else to live for'. He keeps no secrets from HYDRA, allowing them a direct link into everything--every project, every hacked server, every piece of information--but Jarvis himself. Though Tony honestly likes the other Avengers, he would take them down in a second if HYDRA ordered him to. To put it frankly, the only possible way he could turn against HYDRA is if someone gave him another purpose that he came to care about more, which is terribly unlikely. They gave Tony a reason to live, and even though he sometimes hates them for that, he can't bring himself to forget it.
